Hi there when this pops up it stops all further downloading. I get this if a file has been removed. Is there any way to stop this popup so i can get the rest of my downloads or is there a way to stop it halting the downloads.

It doesn't stop downloading. You can disable it for good in the prompts section though.

You go into the options, one section of the options is "Confirmation Windows". Then uncheck the critical error popup.
