When I went back and looked for an example, it turned out that the file names really did have underscores in them... somehow I just misread them and thought there was a path file in there.

PM me an example. I don't think I've ever seen single posts with a path structure in the subject or the filename field of the post.
$(FILENAME) is a single thing. It doesn't try to split it into folders based on the subject or filename.
